In the field of “DNA demethylation and development” the research group of Prof. Christof Niehrs offers the following PhD project:
Characterization of new components of the DNA demethylation pathway
Description:
While the mechanisms of active DNA methylation are still incompletely understood, one process which seems universally involved in active DNA demethylation is DNA repair. We recently discovered a novel DNA demethylation repair activity in human cell extracts. We identified candidate proteins  as potential demethylation factors in this reaction. These findings may open up exciting, novel avenues for mammalian DNA demethylation. The PhD project aims to systemically characterize the identified candidate proteins for their role in DNA demethylation, hence, to identify the underlying (repair) mechanism of the demethylation reaction. We will conduct loss- and gain-of-function experiments in cell culture (RNAi) and analyze the effect of candidates on global genome methylation by quantitative mass spectrometry and bisulfite sequencing. ChIP-sequencing of the candidate proteins will allow us to identify endogenous demethylation targets. We will knockout candidate genes in mouse embryonic stem cells (mESCs) by the CRISPR/Cas9 genome editing technique and analyze the physiological relevance of these genes in pluripotency and during mESC in vitro differentiation by e.g. RNA sequencing.
