In the field of “Deciphering DNA damage signaling using proteomics“ Dr Petra Beli offers the following PhD project:
Quantitative investigation of protein dynamics at DNA lesions
The recruitment of DNA repair factors to sites of DNA lesions is a dynamic process that is tightly regulated by posttranslational modifications of proteins, in particular phosphorylation and ubiquitylation. The full scope of proteins operating at different types of DNA lesions and the mechanisms that lead to the regulated recruitment of factors to these lesions are not understood. We have recently combined a DNA-mediated chromatin pull-down technique with quantitative mass spectrometry-based proteomics to investigate the recruitment of proteins to DNA lesions in a highly parallel manner. The PhD candidate will employ this pull-down technique to investigate the recruitment of proteins and the formation of protein complexes at sites of specific DNA lesions such as double strand DNA breaks or stalled replication forks. These studies will be performed in wild type cells as well as in cells lacking relevant ubiquitin ligases/protein kinases to examine the impact of these enzymes on protein dynamics on lesion-flanking chromatin. The mass spectrometric experiments will be complemented by cell biological methods such as high throughput microscopy, flow cytometry and next generation sequencing. In addition, the PhD candidate will collaborate with leading researchers in the field having complementary expertise in order to execute parts of the project.
