In the field of “Quantitative proteomics to study gene regulation” the research group of Dr Falk Butter offers the following PhD project:

Streamlined DNA-protein interactomics

We have previously developed streamlined assays to investigate the biological implications of DNA sequences. For example, we have applied our interactomics pipeline to study 180 ultra-conserved elements between mouse and human to find that they serve as transcription factor hubs. Due to these strongly overlapping DNA binding motifs, changes in the sequence result in deregulation of their enhancer function which is likely detrimental. In another example, we mapped single nucleotide polymorphisms involved in regulation of type 1 diabetes by proteome-wide analysis of SNPs (PWAS).

In this project proposal, we want to use our streamlined DNA-protein interactomics approach to understand the molecular mechanism of previously reported medical relevant SNPs. The advantage of our approach is that in contrast to current strategies, no previous knowledge about the identity of the factors binding to different SNPs is required. The student will perform streamlined DNA-protein interaction screens on several dozen candidates to identify changes in transcription factor binding by quantitative proteomics. As a second part of the project, functional follow-up on the identified candidate factors will be addressed using molecular biology techniques such as binding experiments, RNA interference and transactivation assays.

We are looking for a motivated student interested in working at the bench, but also keen to master the bioinformatics skills required by –omics approaches. Interest in creation and analysis of large scale data sets together with independence, first class organizational and management skills is expected. Previous exposure to large scale data analysis is a plus, but not a requirement. Due to the collaborative nature of proteomics, the interest in collaborations beyond the direct research project is expected.
