In the field of “Computational Biology & Data Mining” the IPP group of Dr Jean-Fred Fontaine and Prof. Miguel Andrade offers the following PhD project:
Gene regulation assessment from Bioinformatics data integration and summarization of next generation sequencing results
Description:
The production of Biological data has increased since the apparition of next generation sequencing (NGS) platforms. Although the integration of NGS datasets of various types is a very powerful tool for biomedical scientists, it comes with the cost of complexity in the data analysis, integration and interpretation. When assessing gene regulatory events in living cells, several types of NGS data can be used for protein binding and histone marks (ChIP-seq), or gene expression (RNA-seq). Whereas related data integration and analysis require expert skills, knowing the significance of the observations may be even more challenging. This complexity often prevents the comprehensive and optimal use of private or publicly available NGS data.
The goal of the project is to better assess gene regulatory events from biological data integration and summarization. A critical part of the project will be to reproduce state-of-the-art workflows and to use relevant empirical knowledge in order to model the gene regulation and various parameters such as the expected reproducibility within and across datasets. The work will also focus on improving the representation or summarization of experimental results. During the project, publicly available NGS datasets will be analysed and integrated to explore efficient methods of analysis. The usage of other types of related data will have to be appropriately investigated. Optionally, the novel methods created in the project could be implemented as web tools or released open source for the community.
