In the field of "Genomic views of protein-RNA interactions and splicing regulation" the research group of Dr. Julian König offers the following PhD project:

Binding dynamics at the 3' splice site


The binding of U2AF65 to the polypyrimidine tract at the 3' splice site constitutes an important checkpoint of splicing regulation. The broad binding specificity of U2AF65 enables the recognition of a heterogeneous spectrum of polypyrimidine tracts, which in turn allows the interplay with multiple regulators. The polypyrimidine tract therefore constitutes a prime example of how protein binding to a cis-regulatory element is shaped by the interactive environment. Importantly, mutations in various factors that act during 3' splice-site definition have recently been implicated in the development of haematological malignancies and have been identified as promising targets of anti-cancer drugs.
This project aims at a genomic understanding of U2AF65 activity in the context of its activators and repressors. The PhD student will employ and develop computational tools to investigate first-hand genome-wide datasets that were generated with state-of-the-art RNA biology tools such as RNA-seq and iCLIP. This will provide us with the first systemic view of how the environment in living cells shapes the recruitment of U2AF65 to nascent RNA. The project will rely on close collaborations with experimental and computational scientists within and outside our group.
