In the field of  “RNA modifications in Development” the research group of Prof. Mark Helm offers the following PhD project:

Assessment of RNA modification patterns in development

In this project we will assemble a qualitative and quantitative picture of RNA modification patterns of model organisms such as e.g. zebrafish, at various stages of development and in various tissues. This involves preparation of total RNA from the respective tissue samples, subfractionation by electrophoresis or chromatography, and subsequent analysis of modification content. This will be performed first by LC-MS methods for identification and quantification, and will then be followed by recently developed RNA Seq methods to pinpoint the location of selected modifications in the transcriptome context. At this point, we will correlate special outstanding features in the modification patterns with particular characteristics of the respective tissues. From here on, the project will move from an overview phase to an in depth characterization of a single RNA species, which we will identify from the ensemble of data gathered, as being of particular importance to the development of the model organism. Such RNAs of particular interest, preferably ncRNAs with a regulatory function in gene expression, will be purified by complementary capture probes and analyzed in full detail. Knockdown of cognate modification enzymes by RNAi will be undertaken, and the corresponding phenotypes be characterized to link the ncRNA and its modification patterns to a distinct role.
