The FET Young Explorers Ilka Axmann, Charite Berlin (Germany), Andre Estevez-Torres, CNRS Paris (France) and Sven Findeiß, BCB Vienna (Austria) successfully raised EU funding for their RiboNets project. We are offering a three year PhD position in the Bioinformatics and Computational Biology research group, at University of Vienna (Austria). Our lab is well known in the RNA research field, is run by a multidisciplinary team, offers a friendly working environment and state of the art computing infrastructure. The position will start on September 1st 2013 or as soon as possible thereafter. It includes a fully equipped work space, and access to travel and publication funds.
Mission
The RiboNets project lies at the interface of computer science and synthetic biology. The project aims at programming cellular networks and community behavior using newly engineered RNA based devices (RNAdevs) that transmit and process information within cells. We want to develop a newly designed toolbox for cellular computing which will be created following a three-step process: i) Vienna – rational design and analysis of RNA-based devices using computer based approaches, ii) Paris – selecting best performers in vitro within highly parallel microfluidic reactors and, iii) Berlin – integrating and testing them in living cells. The combination of all three layers of analysis, in silico, in vitro and in vivo, is a major point of the project. Finally, the compiled toolbox will contain well haracterized, synthetic RNAdevs with efficient regulation.
Job description
The successful applicant will work on the topic of computational RNA design. The PhD student has to perform RNA sequence/structure analysis and should be able to implement user friendly software tools. A major task of the bioinformatic project part is the formulation and implementation of dynamic, computational models of RNA regulation mechanisms. This task needs basic knowledge in setting up and solving ordinary differential equations. The applicant has to design, build and maintain the consortium web page and web services to make developed programs, protocols and information available to the research community in an easy to use way. As RiboNets is an interdisciplinary endeavor between three international labs, the successful applicant will visit the collaborator’s labs to exchange information and know-how.
Qualifications
Candidates for this position must have a masters or equivalent degree in computer science, computational biology, bioinformatics, life science or related disciplines. A background in computer science as well as basic knowledge on RNA computational biology is desirable. Scripting, e.g. Perl, and programming skills, e.g. C++, Java, are mandatory.
